How HPLC actually separates a sample

In simple terms, HPLC pushes a liquid sample through a column packed with a solid material under high pressure. Different compounds in the sample interact with that packing material at different rates, which causes them to travel through the column at different speeds. A detector at the end of the column records each compound as it exits, producing a chromatogram — a graph of peaks, where each peak corresponds to a distinct substance.

For a peptide sample, the area under the main peak relative to the total area under all peaks gives the purity figure reported on a COA. A result of 99%+ means that, by this measurement, the overwhelming majority of the material detected is the intended peptide, with only trace amounts of related impurities or synthesis byproducts.

Why the purity threshold matters for research validity

Impurities are not just a quality footnote — they are a variable. In a research setting, an underpurified sample can introduce confounding results: unexpected side reactions, altered solubility, or activity that isn’t actually attributable to the peptide under study. This is one of the main reasons research protocols specify a minimum purity standard before a compound is considered suitable for controlled experiments.

What to look for on a COA

A trustworthy Certificate of Analysis will typically show the HPLC purity percentage, the testing method used, the lot number tying the certificate to a specific batch, and the date of testing. Batch-specific documentation matters because purity can vary slightly between production runs — a COA for one lot does not guarantee the same result for another.
